Stellar mass vs. radius
Theoretical models are still systematically off in their predictions of the stellar mass-radius relation; see page 33 of http://arxiv.org/pdf/1211.2527.pdf
...but the discrepancies are probably just due to uncertainties in the input physics and approximations used, not to fundamental flaws in our understanding of the universe.
